My substrate is very dirty so I decided to clean it. Can I wash it with fresh water or do I have to use salt water. I do not want to kill the bacteria in it.????
    Any ideas.

Use freshwater as salt water will be too expensive. The bacteria will regrow quickly. Alternately, Microbelift makes a substrate cleaner which will clean your substrate in the tank

Been using it for about four years. Only lately added +-8 fish and 5 corals. I have washed it already and will check nitrites/nitrates later today.

    OK, now to late.

    But next time,
on next water change siphon out the substrate with 20mm thick pipe. Siphon out until you reach your standard water change volume.
Rinse that substrate you managed to pull out.
    And replace.
Start one side of the tank
And work your way to the other side over the next couple of water changes.

Why do you want to wash your current substrate?
By washing it you going to remove all the life from it (including bacteria, worms etc etc).
