Pictures will really help us to help you. Obviously the coral got injured by the sound of it. you can do an iodine dip to stop bacterial infection. However what are your water parameters? How old is your tank? The ugly brown polyps sound like it could be aiptasia. Red sea mokes a product that I find very useful.

If th flesh got damaged then it is difficult to stop. Lps are very sensitive to tissue damage and recovery without proper treatement is slim. To stop further infection you can try and dip the coral in a iodine solution of 10 drops per litre of tank water. Leave th coral in the dip for 10-15 minutes and try and gently blow off all dead tissue. Do not blow too hard as you might damage the healthy tissue. Lps have very sharp skeletons that can cut the tissue.

The brown polyps could be palythoas. You can cut them off with a stanley knife or box cutter. Try and cut under the nase of the stalk. Cutting a thin sliver of rock is the best uption.
